Right now my Kindle app has every book in one long list. I can sort and search, but it's still a pain to find something. Especially since I'm very free about downloading a sample and then not getting around to reading it for months. I want folders:

New Books (Unread)
New Books (Partially read, might finish)
Comfort Reading
Writing Reference
Technical Reference
Other Read Books
Samples - Unread
Samples - Undecided

While I'm asking for some changes in the app, how about when I buy a book via the link at the end of the sample, it automatically deletes the sample and opens the book at the place where the sample ended?

Edit Apr 2015 - the second wish has been granted.

You're using the app on a tablet, I'm guessing? Steve's complaint about that was not being able to use the Prime Library, since the Prime account is under my name and thus my account.

Bookbub is being both a blessing and a curse.

The Droid phone app. I haven't gotten into tablets yet (though my next phone will probably approach that size).

I've got folders set up on my (actual) Kindle, and I really want subfolders. And the ability for things I send to the Kindle to automatically go into a folder I designate, so I don't ahve to spend time moving sample that I'm eventually going to read into my "Samples To Be Read" folder. Bah.

And +1 for that thing you mention about deleting the sample and opening the book to where the sample ends.
